Overview

Our genomics laboratory is part of the Central Analytical Research Facility (CARF).

Genomics is the study of genes and their functions, and involves the analysis of an organism's genome or entire DNA content. The study of chromosomes and gene expression of an organism can give insight into heredity, genetic variation, and mutations.

Research applications

Our laboratory is equipped to support researchers working in:

  • genotyping by sequencing
  • sanger sequencing
  • other sequencing related applications.

Typical projects

Some projects we've worked on in the past include:

  • genetic bio fortification of banana and rice crops to boost health benefits
  • genes of freshwater versus marine prawns to determine environmental adaptation
  • studying bones of rats to identify arthritis and effect of various treatments
  • epigenetics research into pest resistance to bio insecticides.

Quality control of genetic material

Instrument Capabilities and features
QIAGEN/Corbett Rotor-Gene Q Gene expression analysis, microRNA detection, virus detection, SNP genotyping, High Resolution Melt (HRM) analysis.
Thermo Scientific NanoDrop2000 Measure the concentration and purity of your DNA, RNA or protein samples. Wide spectral range (190-840 nm) for measuring a variety of samples types. Only requires 0.2 µL of your sample.
Agilent 2100 Bioanalyzer A microfluidics-based platform for sizing, quantification and quality control of DNA, proteins and cells. Only requires 1.4 µL of your sample.
Perkin Elmer LabChip GX An automated electrophoretic system that can provide a fast and easy way to analyse RNA, DNA, and protein samples across a wide range of molecule and fragment sizes.

Sample preparation

Instrument Capabilities and features
Illumina NeoPrep Automated system for preparing 16 high quality sequencing libraries simultaneously, offering significant time savings.
Sage Science Bluepippin A preparative electrophoresis platform that separates and extracts DNA fragments using pre-cast gel cassettes and its pulsed-field electrophoresis capabilities, which enable accurate collection of kb-sized fragments (50 bp to 50 kb).
Diagenode Biorupter Sonification device used to break up DNA into smaller fragments for a wide range of applications. Uniformly processes multiple samples in sealed tubes of 0.5 ml to 50 ml capacity.

Genetic sequencing

Instrument Capabilities and features
Pacbio Sequel DNA Sequencer Read lengths 10-15 kb, ~370000 reads per SMRT Cell, 5-10 Gb per SMRT Cell, 1-16 SMRT Cells per sequencing run, >99.999% (QV50) accuracy @30X coverage, 30 minutes to 6 hours movie lengths, uniform coverage, direct detection of epigenetic marks.
Illumina MiSeq Enabling up to 15Gb of output with 25 million sequencing reads and 2 x 300 bp read lengths. Ideal for targeted resequencing and microbial sequencing projects.
Illumina NextSeq 500 Mid and high output sequencing options, single or paired end; rapid sequencing-by-synthesis (SBS) technology; flexible read lengths. Applications include de novo sequencing, genome/exome resequencing, variant analysis, transcriptome sequencing, digital gene expression (DGE) analysis and epigenome sequencing.
Life Technologies 3500 Genetic Analyser Resequencing and fragment analysis through capillary electrophoresis. 8 capillary system. Single-line 505 nm, solid-state long-life laser.
